Problem Note 40534: The ALLELE procedure incorrectly reports LD Coeff, Corr Coeff, and haplotype frequencies

The Linkage Disequilibrium Measures table in PROC ALLELE incorrectly reports the haplotype frequencies, LD coefficient, and LD measures when one allele for a marker only occurs in individuals with a missing genotype at the other marker in the pair. The LD coefficient should be zero and the LD measures should be missing. The haplotype frequencies for this pair are incorrect.
There is no circumvention for this problem.
