Problem Note 41053: Metadata problems occur as a result of using the SQL Join transformation
SQL Join transformation corruption or orphaned metadata could occur when any the following tasks are performed:

removing source tables from an SQL Join transformation
-
adding source tables that were previously removed back to an SQL Join transformation. This could occur by using the Undo command.
-
removing an SQL Join transformation from a job definition
-
removing a subquery from within an SQL Join transformation
-
removing a join when the inputs to the join were not null.
The primary symptom of this problem is abnormal behavior when attempting to save a job after you've performed one or more of these tasks.
